I recently seemed to be having a problem with low ID and tried reinstalling emule. I found that the downloads that were in progress but incomplete disappeared from the transfer window. They are still in the temp folder. Is this normal with reinstall? Can I get them back transferring again?

A low ID problem is never related to eMule itself, it's about your local network.
Reinstalling eMule never fixes any problem.

Probably the new eMule uses a different temporary folder.

Tools - Import Downloads choose the old folder or close eMule and move the old folder files into the new folder or change the temporary folder path in Options - Directories.
