I noticed an error message in the eMule log when the links were misbehaving.  I hope this nfo can be of use to others, as I am pretty sure that I am not the only one that likes to play with 'tweaking' windows xp, hahhahahhahah.

In Mozilla Firefox:
Make sure network.protocol-handler.external.ed2k is true in about:config

Just reading this thread, resurrected from over a decade ago, and wondering if just right-clicking on a file from Windows file explorer, selecting 'open with' and then selecting eMule as the permanent file to associate that extension with, and letting Windows internally update the references (as per design) may not be the easiest and most elegant way to resolve this issue? No faffing around with hand modifying the registry, third party addons of dubious intent, etc - just pure Windows. This is a Windows associations issue, plain and simple.
