Overflow In Upload-Speed Graph

See attached screenshot where the bright red line goes down to 0 and hovers just above 0 for a while. My upload cap is set to 1182 kB/s.
Maybe download does that too, but I haven't seen downloadspeed that high yet.
This with eMule 0.50a.
(yes, this is also a "look at my spanking new fiber connection" brag)

The actual upload speed stays (mostly) at 1182 kB/s. Some dips, but that is where you can see that the 60-minute average is a normal value again. As the upload stays on 1182 for longer time, the average overflows again.

I have no idea if this makes any difference but have you tried using HighresTimer enabled ?

And also a "look at my permanent too many connections issue".

That's maybe your limit for sources per file (hard limit), the number of active connections is set to something like 220 as can be seen in the 3rd graph and stays there all the time (the blue line). You should try to increase that value slowly (here) and see what happens, in particular I mean that your router should not crash or something close to that. In the window you posted above you should find the value of too many connections if you expand "Downloads -> Session -> found Sources" (or similar, I translated that from the german GUI I use). It should reach 0 after half an hour of eMule usage. You will of course see there values >0 quite often, but it should not be all the time. And the blue line won't be that straight anymore, it will go down a bit every now and than.

Anyway, it is on 800 but currently the graph goes up and down like you suggested and is hovering around 350.
Found sources is on 11.

Hovering around something not too close to the max. is good.

Maybe I was not clear enough above: "too many connections" under "Downloads -> Session -> Found Sources", i.e. "Downloads -> Session -> found Sources -> Too many connections". But with 11 total that should be 0 almost all the time, so all those connections seem to come from clients that want to download from you.
