eMule uses MFC, which is pretty much exclusive to Windows; aMule uses GTK+, which is more portable.
Amule, although it has some problems and does not have some features, is also more advanced in some fields that are more important to them, like command line client, a deamon client, seperation of gui and core, webserver using php, and some others.
That does not mean they do not cooperate, they do, only on the fundamental issues of the protocol and network (Kad being one big example).
